Paul Stephenson's side raced into the lead in the Friday afternoon fixture, Amadou Sylla scoring his first goal since returning from long-term injury with seven minutes played.
The lead was doubled when Ben Liddle dispatched a penalty after Hayden Hackney had been brought down.
It looked like being the perfect start to 2019 for Boro's youngsters, but Steve Humphrys soon pulled done back for our West London hosts.
And Jerome Opoku completed the comeback for Fulham with five minutes remaining. Nevertheless, a good point on the road for Boro's U23s in their return to league action.
The following day Boro's Under-18s also let an early lead slip at Stoke City. Stephen Wearne put Mark Tinkler's team in front after 13 minutes, but Ethon Varian, Ethan Stanton fired back in reply for the visitors before Mohamed Sankho rounded off the victory in the late stages.
